I don't even remember if this was the case before or not.. But I've noticed that if you have a topic on notify and even if someone replies while you're online and you've read the new post directly from the bbs it won't inform you again of newer posts unless you follow the email link directly.

Is this a recent occurring thing or has it always been that way?
